This has to be, without a doubt GoodReader. (Unless you know different) Not only does it let you read pdf documents„ you can annotate them in a variety of ways.
When you use GoodReader with Dropbox for iPad also you have a great method of moving files on and off the iPad. I found it easy to connect by wifi using Goodreader and I was dragging and dropping files into the app with wild abandon!
